Healing Is Sequential, Not Aggressive
Healing is not about doing more. It is about doing things in the right order. Most of us do not struggle because we are missing supplements, microbes, or tools. We struggle because we layer things onto a body that is not ready to receive them yet.
In ARP we work with our biology, not against it. The gut lining, the immune system, the microbiome, and the nervous system all respond together, and when one layer is fragile, pushing the next one too early creates reactions instead of repair.
This week I want to walk you through three pieces that fit together: when and how to start feeding our birth microbes, why and how we use targeted yoghurts, and how AI can help us read complicated labs over time.
Expansion: Feeding Birth Microbes Comes After Stability
If you have seen real healing and stability, this is your expansion phase. If you came to ARP from a regular diet with starch and sugar, you will often come back to this phase later, usually around six months down the road.
Now we can add very small amounts of certain foods to start feeding our birth microbes, even if those foods are otherwise “off the menu.” We are not adding them for calories or enjoyment. We are adding them as signals.
These are plantain, HMOs (as a supplement) or well-sourced human breast milk, acacia fibre or PHGG, and lactose. Tiny amounts are the whole point. That looks like 1/4 of a green plantain chip (not cooked in seed oils) or a small cooked slice, 1 teaspoon of raw milk, or a pinch of HMOs.
You can also add chitosan (or finely ground shrimp or crawfish shells), larch arabinogalactans (from birch bark tea or a supplement), hibiscus tea, and colostrum. If chicory tea is not already part of your routine, you may add a pinch of inulin or Jerusalem artichoke.
Keep these amounts small until you reach the two year mark or have been in stable remission for more than three months. After that, let your appetite and tolerance guide any increases instead of the protocol timing.
If you are staying in ketosis, these foods may bump you out of it. That does not make them wrong, but it does mean you need to be aware and dose on purpose.
When Expansion Is Not Right Yet: Mucosal Failure
If your symptoms get worse during expansion, or you are not feeling well at this stage, pause the expansion. This is not a setback; it is information.
One of the most important things to understand in this work is mucosal failure, which can feel like a partial or full collapse of the gut lining. It is often mistaken for detox, die-off, or sensitivity, when really the lining no longer has enough buffering, immune protection, or mineral support.
When the mucosa is compromised, the body cannot safely handle microbes, fibres, supplements, or even foods you used to tolerate. Feeding birth microbes too early in this state usually increases inflammation instead of supporting repair.
Signs of mucosal failure
Signs of mucosal failure include strong reactions to supplements even at tiny doses, and feeling worse instead of better when adding probiotics or prebiotics. You may feel burning, rawness, or inflammation in your gut, throat, or chest, with worsening histamine or mast cell symptoms. Foods you used to tolerate may suddenly cause reactions. You may feel nauseous, gag, or dread taking your supplements, or feel anxious, agitated, or “wired but fragile” after a dose. Fibres or fermented foods may bring loose stools, urgency, or diarrhoea. Things that should support you may provoke symptoms instead. You may feel more tired, heavy, or flu-like without an infection, and feel as though your body has no buffer and reacts to everything.
In this state, the problem is not a lack of microbes; it is a lack of containment. The mucosa is an immune organ, a mineral reservoir, and a place where the body communicates. When it is thin, inflamed, or worn down, expansion is no longer the priority; rebuilding the terrain is. We go back to removing pathogens when appropriate, zinc, lots of minerals, and electrolytes with enough sodium. Only once the mucosa is strong again can the immune system safely handle us feeding the microbes.
Rebuilding the Mucosa Before Feeding Birth Microbes
Rebuilding the mucosa always comes first. The microbes we start with here are specific and few, not broad spectrum. Begin with Fermentum CEC, HMOs (or well-sourced human breast milk) as the food for the CEC, and HU58. Take all three daily for a few weeks before moving forward, and do not stop the Fermentum CEC.
You can start with as little as a speck; a common starting point is 1/4 capsule of each microbe with a pinch of HMOs. Please do not run out of HU58. Going without it while rebuilding the mucosa can bring a noticeable drop in stability and more inflammation from pathogens.
If you suspect mucosal collapse, the order matters even more: introduce Fermentum CEC and HMOs first, then Plantarum 299V, and then HU58.
Using Yoghurt as a Delivery System
Here we use cultured dairy to deliver specific microbes, not as a casual food. Make two separate yoghurts, one with 1 capsule of HU58 and 1 capsule of Plantarum 299V, and one with 1 capsule of Fermentum CEC on its own.
Heat the milk to 161°F and hold it there for 15 seconds while stirring, then let it cool to your incubating temperature before adding the capsules.
Incubate the HU58 and Plantarum yoghurt at about 100 to 104°F for 12 to 18 hours. The Plantarum anchors the ferment, and the HU58 does its work without needing to set the texture.
Incubate the Fermentum CEC yoghurt separately at 95 to 102°F for 14 to 20 hours. This one may stay thin and drinkable, and that is fine, because the texture does not decide how well it works.
We do not keep reculturing these yoghurts over and over. Starting fresh keeps the strains true and keeps other microbes from drifting in, so reinoculate with a new capsule after 3 generations.
The dose is 1 teaspoon per day.
After the Mucosa Has Stabilised
After at least one month of focused mucosal rebuilding, you can layer in more steps. Take NAC or Ambroxol one hour away from food or drink. One hour later, take quinine and ajoene with water only. One hour after that, take Plantarum 299V, HU58, and lactoferrin, and this last dose can be with food.
The order matters, and squeezing the steps closer together changes the results.
Using AI to Read Your Labs
AI can be a wonderful help when it is used well. It is not a shortcut, and it does not replace your own discernment.
Intracellular nutrient tests, cytokine panels, metal and mineral tests, and GI-MAPs have layers of information that are hard to put together on your own, and AI is very good at spotting trends, connections, and things that do not add up across systems. It gets much more accurate as you train it through your prompts and conversations, so do not just use it like a search engine.
For at least one month, transcribe, review, and discuss your labs with the same AI so it learns how your body responds over time instead of giving you one-off answers. Correct it when it misunderstands, refine your questions, and upload several labs so it has context.
A paid subscription really does matter, because it remembers more of your conversation, connects patterns across documents better, reasons more consistently, and gives fewer shallow or generic answers.
Healing happens over time, and reading your labs should too. Use AI to find trends, flag contradictions, and connect your immune, mineral, and microbial patterns, as support for your judgment and not a replacement for it.
Before you upload your labs, use a prompt like, “You are an AI assistant specialising in ancestral and naturopathic health; please interpret these labs for me.” I would use more than one AI, or an AI aggregator, to read your labs, and then take your time and create a plan from the results.
Learn which supplements you need, whether you should rebuild your mucosa first or go right to feeding your birth microbes, which metals and minerals you may want to address, and where your immune system is right now. Use the protocol and all the tools; everything is here for you.
Intracellular tests show you what needs to be supplemented while you heal. Food often will not fill deficiencies inside the cells, and until your nervous system is regulated and mostly in parasympathetic mode and your pathogens are addressed, supplementing is best. The GI-MAP tells you which pathogens and overgrowths to address and which birth microbes are low. Both are easy to read, and AI can help if you choose. Minerals and metals can be addressed with the tools we already have in the protocol. Cytokine panels show you where your inflammatory markers are.
The Right Order, at the Right Time
Healing is slow because it is layered. The body rebuilds in order, not on demand. When we respect the mucosa first, clear pathogens, and feed our microbes on purpose, everything changes.
This work is not about doing more. It is about doing the right thing, in the right order, at the right time.
And you are doing amazing work!!! I am so proud of you!!
